How do you measure concentrations of dye labelled nuclein acids?

Just use normal UV absorbency and don't worry about the effect of the dye.

Hi,
you should find extinction coefficient for your dye at 260nm and take its effect to account, because it can really change your conc. calculation, especially when you use short labeled oligos

does anyone have any info on whether biotin effects OD readings?

Of course it depends on the dye and the length of the oligo, but most of the time there is more inaccuracy in the spec than from absorption of the dye.
