Internal control gene -Rt-qPCR - (Apr/27/2005 )

Should I run the internal control gene in the same tube as my target gene? Would not the primers for the internal control gene interfere with the target gene?

you can multiplex realtime PCR reactions so long as you are using different tags for recognition of the sequences that you are looking at. It is probably best that you separate standards from the samples at first, to ensure that you have the right products initially. Multiplexing reactions can involve a lot of optimisation (time, money, analysis), and still be not as good as doing the reactions individually, in my experience.
