Hi

U should read the mascot tutorial on the web for a complete explanation but as a beginer, this would help

Just focus on "Individual ions scores > 42 indicate identity or extensive homology (p<0.05)."

So above 42 all hits are good and can be considered. One should be more confident when the score is much greater than this number. So something in 60s or even in 100s is not a very reliable result but can be taken with caution.

I remember sequencing one of my protein where the cut off value was 25 (42 for you) and the score was 7001.
But a score of say 500 would have been good enough to take the result with confidence. But this was a recombinant protein and the conc was very high and i used a licensed version of mascot. For other proteins i like to confirm teh mass spec sequencing results with N-terminal sequencing or proteolytic cleavage after mass spec based identification.

Results in order of decreasing scores are mentioned with the peptides that have been identified. If u click on any of the results, it will tell u the percentage coverage of teh protein.
