You gate it (or group cells) with a particular characteristics, e.g. glow green if you'd had co-transfected your construct with GFP expressing vector, and discard all the cells that're not glowing from the calculation. Therefore, all the analysis you get would be from the transfectants, while leaving out the non-transfectants from the later part where statistical analysis will be computed. This is for flow cytometry.

You can also manually count cells using fluorescence microscopy. Get the data you want, e.g. apoptotic cells vs non-apoptotic, by counting the cells that glow green while leaving the non-glowing cells.
