problems with microsatellite sequences - (Sep/11/2007 )

I cloned my pcr product containing the repeat sequences (hopefully) using the Qiagen kit and obtained both forward and reverse sequences using the universal M13 primers. the problem now is i cannot find the microsatellite in both sequences. in other cases i cannot even find my pcr primers, not the M13. isnt this unusual, i was expecting to find the SSR and both the forward and reverse primers.
or how does it work, help!

It depends often on what microsatellite detection/enrichment protocol you use?
