how can i perform a positive control of such PCR screening? Suppose I am using E.coli JM109 for transformation

Hi, U can add some amount of positive vector to the untransformed strain and use as positive control.

Well, you will need a plasmid that contains the structure you are look for. That is in essence the possitive control.

But sometimes that is no possible. In situations where you are building a brand new plasmid, one that has never been made before, a possitive control is not possible. Regretfully the best that you can do is a negative control, have confidence in your ability and a prayer to the God of Molecular biology.
