BLAST SEARCH QUESTION - (Oct/20/2006 )

When you do a BLAST search on pcr primers are you supposed to search for the primer sequence itself or the region on the gene that the primer is complementary to?

if i understand your question correctly then, you select the 'short nearly exact matches' option from the list of BLAST programs, then paste your primer sequence as query.
