Small fragment RNA isolation from interacting protein - (Sep/01/2006 )

I am trying to isolate a small fragment of single stranded RNA that co-purifies with my protein. It seems that is 10-14 bp long and I would like to get it free of protein for MS an other analysis. Do you know any method that allows to isolate small fragments of RNA from interacting proteins?

We've purified short hairpin RNAs from RNA-binding proteins by urea-PAGE and then electroelution from the acrylamide slices. You'll need enough RNA to visualize though. Good luck!
