hi
how will you sequence a cyclic peptide.even though you sequence it by digesting one peptide bond . which one will you regard to be the first amino acid in the sequence . if i need to clone it into another system how will i find the sequence of gene with iut knowing the first amino acid

If you can linearise the peptide and get some sequence, you should be able to see where in the "real" sequence your run has started. Even if you make a few peptides, you can separate them by MS and get the sequences of a few peptides. Do a BLAST-type search and you'll find the starting residue. From there you will be able to get your primers for forward and reverse.
