3' RACE - 3' RACE problem (May/30/2006 )

Dear all,

I am doing 3' RACE now. The first time I got the 3' RACE sequence around 1.6kb, the sequence is right, but there is no stop codon. I compared the sequence with other speices by multiple alignment, there is around 100bp to the stop codon.I repeated many times of 3' RACE with nested PCR, but I can't get any longer 3' RACE PCR product than the sequence that I have. From the sequence, it looks like the RACE primer(including oligoT and adaptor primer, I am using BD SMART RACE kit from Clontech) incoporated into the sequence. Is there anyone have the same problem? How can I avoid the RACE primer bind to wrong site? Appreciated for any help.
