I'm with the Captain. I think you are destroying your vector DNA with CIP, especially with an overnight digestion. Switch to NEB Antarctic Phosphatase (or SAP) and control the units and digestion time at 1 hour max according to the unit definitions (unlike the RE units, take these units seriously).
