Fist, you need to know which end of which strand of your probe you have labeled (for footprinting, you are supposed to label only one end of you DNA probe and you have known the sequence). Read from the bottom of your G+A seqence gel. Any band can be either G or A. Match the read sequence with your probe sequence from the labeled end to the unlabeled end. In this way you will be able to read the whole sequence. If any questions, please feel free to contact me.

I need a reference or a basic explaination of how to read the footprinting ladder (G+A ladder). I have found several protocols for generating the ladder, but not how to read it.
