Can any one suggest me the best intron identification software tool applicable for plants.

You should look for Gene Structure Tools.

Also look up some of the Plant intron search tools. I think Netgene2 would be good.

by using softberry's fgenesh tool you can detect potential exons, then you would only need to map the introns according to the position of the exons relative to your original sequence.
