The big problem has been the small size of these non-protein-coding DNA genes, as much as because the idea of "gene" has, until recently, typically been restricted to protein-coding sequences or obvious RNA genes like rRNA and tRNA.

Anyway, haven't we been taught that Nature is very economical? Just think of how much metabolic energy would be wasted if the non-protein-coding DNA actually was junk!
