we have done H3K9/K14 acetylation arrays using WGA and the arrays looks really good, even without replicates

its other antibodies that we are having trouble with, especially medip

I know this is off topic - but how do you analyse your H3K9 arrays?

The problem with CpG rich regions might be more related to the hyb. conditions rather than the WGA. There is data compression with WGA, but over all this is working extremely well expect in CpG islands.
