You could probably write a dissertation on that question. Is there a particular cell line you're having trouble with?

One thing from my experience is that suspension cells, like U937, are harder to transfect simply because they don't stick to the bottom of the well, where the DNA is (whether you're using calcium phosphate or lipid reagents). One thing that helps is to leave the cells alone and don't move/bump the dish after you transfect for at least a day.
