i am not sure what your intention in this question is, however if you are looking for transposon-genes, you could do this:
you could use primer which bind on conserved transposon regions (like the 3' and 5'UTR or conserved domains of reverse transcriptase) and do a pcr followed by cloning, sequencing and a nucleotide or protein blast...

If you are doing trransposon mutagenesis, you could do inverse PCR to find out where the transposon inserted. Never done this myself, and I know it can be tricky. But possible, yes

inverse pcr seems to be a nice approach...
