it is important to show in a clear way the results one has obtained after all the effort one has put into his/her research, which brings me to my question: what is a good program to clearly show the number of CpG sites in a sequence without showing the actual sequence (like in the Millar 2000 paper, figure A)? methtools provides some nice diagrams but does not give a nice overview of the region itself ...

I think the millar paper was drawn by hand with a graphics program, if it's the one I am also thinking of.

otherwise try BiQ Analyser google it, and it creates some very very nice publication quality lollipop diagrams.
