ChIP-chip input controls and related analysis - (Dec/02/2010 )

Is there a difference in the way ChIP-chip data should be analyzed depending on if the "input" is the conventional genomic DNA versus a mock-ChIP'ed sample (ie. with an isotype control antibody)??? The values (ie. log2(Test/input) that we get seem to be much lower when using a mock-ChIP'ed input versus a conventional total input.
