Deep sequencing to find gene targets of protein? - (Apr/29/2010 )

I was told by my PI that I could use deep sequencing to find all the gene targets of the transcription factor we are studying. How is this done?

I'm not familiar with this technique and all my online searches say it's for discovering unknown miRNAs. Can it be used for finding all the gene targets that this transcription factor binds? how?

You could do this by using a variation of ChIP-Seq. There was a recent paper in Science describing this: DOI: 10.1126/science.1186176
