Summary: RNA ChIP is a method to examine RNA-protein interactions. RNA ChIP is performed in a similar way as regular ChIP assay with a extra step of adding RNase inhibitor to protect RNA after cross-linking. The pull-downed RNA is detected by RT reaction followed by RT-PCR. High-throughput assay of the RNA is also possible such as ChIP sequencing.
Protocols
- RNA ChIP Assay (Epigenome Network of Excellence)
In RNA-ChIP, RNA-protein interactions are fixed by reversible chemical cross-linking with formaldehyde followed by immunoprecipitation with antibodies against the candidate protein(s). RNAs that are associated with the protein are detected by reverse transcriptase-PCR (RT-PCR). The following procedure was used to examine protein-RNA interactions in mouse embryonic stem cells, but can be modified for other cell types.
