You are doing the analysis the right way. You first obtain means from technical replicates, and then use the 3 means from 3 biological repeats to do the ANOVA analysis. If the means are very close from each repeat, that tells the deviation is very small and the result is highly reproducible. congratulations!

18S rRNA expression can be regulated by growth stimuli and vary among cell types depending on proliferation status. So it is possible that 18s rRNA expression is lower in saliva than PBMC.

There is no good way to test whether RNA has been successfully converted to cDNA besides PCR amplification.

There are studies showing that reverse transcriptase can inhibit PCR reaction when template concentration is low. See this paper http://aem.asm.org/c.../2/669.full.pdf

All mouse injection need practice, once you learn the ropes, it becomes second nature.

For tail vein injection, you need mouse restrainer if the mouse is not under anesthesia. A magnifying lamp and heating lamp are of great help.

Using GAPDH to control for RNA loading is enough, I don't think additional controls are needed because both spliced and unspliced forms are transcribed RNA.
