protein/DNA Sequence Alignment

I use mostly ExPasy.org, can anybody please help me with the understanding of various algorithms used in the analysis of protein/DNA sequence alignment, in general?

what are the various algorithms commonly used ?
What all data base these algorithms use to generate data? I mostly work with human and mouse samples.

Any help is  appreciated!

The most basic algorithms used for sequence alignment are:
1. Needleman and Wunsch Algorithm
2. Smith Waterman Algorithm

These have been explained in the book "Bioinformatics" by David Mount.
