Dear All
I am going to determine copy number of integrated genes in transfected cells, most articles used sauthern blotting for this purpose. Is it possible to use quantitative real time pcr instead of that? and is it as accurate as sauthern blotting?

you should be able to. The difficulty will be having standards that can be used to determine the fluorescence of a single copy, 2 copies, etc. You will probably find that it is easier to southern blot.
