I have problems dephosphorylating dsDNA, it seems like some imputities has been transfered from the maxiprep, it might be RNA or polyphosphates. Does anyboddy know how to eliminate those.

Have you tried gel purification?  I'm not sure what you're going to usethe dephosphorylated DNA for, but assuming that it's for ligation, there are protocols for ligation that doesn't require dephosphorylation.
