Hi, I am working on detection of DNA methylation in a particular gene of a tree species. In addition to CpG methylation, plants are known to have CpNpG and CpNpN types of methylation where N could be any nucleotide except guanine. I was wondering if there are any online tools that could help me predict methylation sites based on which I can design primers and carry out bisulfite sequencing. I am new to this field and any suggestion would be very helpful.

Thanks

Thanks...  :(
I found a tool called Kismeth meant for designing primers and in bisulfite analysis of plant DNA..i am yet to try it
hope it works
