I need to detect whether the transcription factors have already bound to DNA.
But the cells I use are very very few.
So I can't use EMSA to answere it.
Does anyone have the same problem?
Please give some advise to deal with it.

you could use an in vivo footprint. Shorty fragmentate the DNA in cell culture, if a protein is bound you got protection. After this you make Adapter Ligation and PCRs and so can identify region where a protein has bound
