I would like to make a random PCR mutagenesis of cca 1000 bp long DNA fragment.
Could you recommend me any useful protocol or article ?

Clontech has a good kit for PCR mutagensis called Diversify. If that's not an option there are many references in PubMed. Try Vartanian J.P. et al. Nuc Acids Res 24(14):2627-2631.
