non-specific band in ChIP assay

Hi All,

I am newcomer of this forum. I met problems in doing chip assay.I have two pairs of primers to amplify my target DNA(different length, 360bp and 120bp respectively). Use one pairs of primers i got one correct band(360 bp) in Input DNA, but didn't got it in the other groups(anti--protein of interest, Normal IgG and No Ab), when use another pairs of primers , I detected the expected band(120 bp) in all groups(input , anti-protein of interest, Normal IgG and No Ab groups).

I used Active Motif chip kit for chip assay.Did  anyone use this kit and meet same problems?


Any suggestion  will be welcome.
