What kind of method should be utilized to purify linearized plasmid for mammalian cell transfection? I usually used agrose gel and gel freeze squeeze column to purify the product, but I am not sure whether the contaminant from the gel (such as dye or EB) will affect the transfection effeciency or the cell or not! Are there some haveing such experience?

Any standard method for purifying linearized plasmid from the gel should be fine. I don't think EB or the dye should affect transfection, since they should be removed in the prep. I have used kits from Qiagen and they should work well for you. See the following URL:
