Hi,

If there is two different set of RNAseq experiment Control and test. How can we compared thousands of genes to each other and how does that makes sense? Thanks.

Control and test should be performed on the same cell type at the same time. There are a number of pieces of software that handle this sort of thing. Have a look here to see if there is anything useful.

Thanks Bob. I want to know how do peoples handles Cufflink or Deseq output? How do they construct metabolic interactome out of it?
