replicates of input (control) samples (ChIP-seq)

Hey guys,


I have been wondering how to use replicates of control samples during peak calling. Ideally I would first like to generate an "average" of the input triplicates and then do the peak calling of my IPs with this "average". But how could this be done. Does anyone know any peak calling algorithm that does that?
