detection of bacteria??

Hi everybody, :lol:

I would like to design primer to detect some bacteria in a mixculture. I had sequenced their 16S rDNA and ITS region. However, the sequences is very similar, only a few mer different because they are from the same species. Any method that i can create a probe or primers to detect these bacteria?

Hi
If the few diifferent bases are in the same area, you can design specific oligonucleotides for either PCR or FISH. In my lab three different bases out of a 20 bp oligo were enough. possibly you can go lower.
