I typically use NCBI PrimerBLAST (Primer3 based) or VectorNTI or other similar programs to design various primers. I'm doing some genotyping primers now. Is there a way to input both the transgenic mouse sequence and wild type sequence and design three primers at once? Maybe I'm just missing something obvious. I usually just run it twice to design each set but it seems like there should be some easy option to do it all at once (and check the binding/mispriming against both wt and tg sequence). Actually, adding even another sequence would be great because it will be a large insert with a big piece removed by Flp and the desired exon by Cre, so I need 2 sets actually.
