I performed ChIP against H3K9ac in a culture cell samples. After all the ChIP procedures I separated the beads from the DNA+histone and then I started the phenol/chloroform extraction to retrieve DNA.
However, I stored the organic phase because I wanted to further extract histones to analyze them in mass spectrometry. However I want to know if anyone can help me with this part. I have 2 protocols: one that extract histone with H2SO4 and the other that uses guanidine chloride.
Which one is better?! Anyone knows how to retrieve proteins (histones) from the organic phase from a phenol/chloroform extraction?

Thank you very much!
