I am interested in developing NGS methods for the enormous amount of (noncoding) RNAs transcribed from the human genome. I am wondering if you already know some group or company who develops "fishing" of different RNA classes: as in exome seq, one fishes the desired parts of the transcriptome and sequences only them in a strand-specific way. I am interested in both antibody-based and enzyme-based (or other) methods of fishing. Here are some examples of what kind of RNA classes I mean:
- poly-A minus long RNAs (it is already done somewhere)
- triplex-forming RNAs (have read about it in theory)
- RNAs with covalent modifications such as methylation
- RNAs forming a secondary or tertiary structure, e.g. a hairpin
- RNAs with motifs that are visible at protein level
