Hi ,

I have some questions on the microarray data analysis. I have two parameters - treated
vs untreated, time 0 and 2 hours . I have run a two-way ANOVA . I did not get any interacting genes. As far as I understood from reading the literature the further study in 2-way ANOVA is carried on the interacting genes . In my first parameter treatment I  have nearly 6000 genes and in the second parameter time I have only ~1500 genes.Since I do not have interacting genes should I be going for t-test between the parameters [eg treated(0hr) vs untreated(0hr)].

Could some one please explain how should I go ahead with my further analysis. Any helpful reply is greatly appreciated.
