If the gel is stained with SYBR green, will this transfer (via capillary transfer) onto the blot? When crosslinking a recently transfered blot with UV, I could definitely detect rRNA; however, when I tried to image on a typhoon using SYBR green settings, I was not able to detect anything.

It should transfer, but it will probably diffuse straight through the blot and get progressively washed out of the RNA.
