What is the difference between a cover letter and a motivational letter?
For a PhD they ask for a cover letter. So is it the same as the motivational letter? And Should the cover letter be sent as an attachment or it should be on the body of the e-mail message?

I've never heard of a motivational letter, so can't help you on that one.
But for the cover letter, I would have it as a separate attachment rather than in the body of the email.

A motivation letter is the same as statement of purpose (SOP = for US universities).
So what should i write in the body of the email?

A cover letter is something along the lines of,
Dear XXX
I wish to apply for job XYZ, Please find attached a copy of my resume and completed application form.
I believe I am suitable for the position because...
