How do you calculate free magnesium in the prescence of ATP.  Is it as simple as subtraction the ATP concentration from the magnesium concentration?

Not it is not. There is an equilibrium, and this does not imply that all the ATP has one Mg2+ bound to it. But if [Mg2+] >> [ATP], yours is a good approximation.
