Treatment of a particular drug on my cell line seem to affect cell morphology and levels of tubulin and actin. This voids the use of these loading controls for reference in a western blot to my marker of interest. Are there any other housekeeping proteins which are abundantly expressed in all cells that I could use?

at least you can try GAPDH. also you can use real time pcr as an alternative way. in that case, 18s rRNA is also suitable.

Histone, and nucleolin also work. You can also measure the concentration of protein in your samples and load relative to that.
