When I'm doing capillary transfer of an RNA gel, most of the RNA stays in the gel as seen under UV the next day. Additionally, after methylen blue stain of the membrane, the 18S band is clearly seen whereas 28S bands can hardly been seen, although marker bands at the same height are transferred to th membrane. Has anyone any suggestions how I can improve my protocol? Thanx!

Do you use upward (traditional transfer with a stack of paper above the gel) or downward transfer. Perhaps downward transfer could improve tranfer...just a guess.
