I am comparing different methods to concentrate secreted proteins from a bacterial supernatant. I am getting really nice results using a pyrogallol red-molybdate methanol dye precipitation method. My question is whether this prep can then be used for mass spec analysis after having been run on a gel? Also is there a method for removing the dye if I was to consider some gel free analysis or am I better off with some of the modified TCA+Doc protocols that I have tried? Any advice would be greatly appreciated as I am VERY new to proteomics!
