I did transformation of a pMIR-REPORT plasmid and when I sequence, I get high background in the sequence. However, there's always 90%+ similarity when I align the sequences. The primers are the ones suggested by the plasmid company and were tested before.

Can anybody help where this comes from?

This sounds like a sequencing problem.  Perhaps you are using either too much or too little DNA in the sequencing reaction.  Can we see an .abi file?
