I've had some issues with my experiment so many changes were made to my original materials and methods. Should I report all changes in my methods section or should I save the changes for my discussion and mention them there only?

All changes should be in the methods section, so that people can reproduce your results elsewhere - putting changes in the discussion only would make it very hard to follow the method.

You can put something along the lines of:  "Experiment X followed standard protocol Y with the following changes: change a, change b, change c..."
