Low RNA after chondrogenesis

Please help! We began to perform chondrogenic differentiation from MSC. I centrifuge cells at 400g (from PBS) and count them. At day O everything is OK, at day 7-28, they become more blue (dying). And as aa result low RNA and bad RQ-PCR amplification on days 7-28. How do You think - is it question with cell viability, centrifuging, hands :unsure: ???
