Does anybody have any ideas about protocols for gene copy number analysis using Real time qPCR ? Suggestions for determining gene copy number by any other method/techniques are also welcome. Thanks.

For determination of inserted gene copy number in transgenic mouse you'd use southern hybridization and count the bands or use densitometry.
