Hi, I'm wondering how I would go about cleaning my RT-PCR products to sequence. I'm afraid the fluorescence dye in the RT-PCR product will interfere with sequencing...does anyone have any suggestions?

i'm not an expert in the field of RT-PCR and never did sequence a RT-PCR product ...but i can imagine that the dye interfers with sequencing!

What you can try is to subclone your fragment that you obtained into a vector ...and sequence from that vector as described here:
