DNA extraction for methylation studies

It would seem a strange question, but I would like to know if there is any DNA extraction methodology that may destroy the methylation pattern of DNA.
I am working with TriFast and the methylation pattern is not the one expected and before arriving to the conclusion I would like to be sure that this reagent do not affect.
