I am doing starvation experiment for nitrifying bacteria in wastewater and I want to know only the live bacteria for nitrobacter and nitrosospira for example. I am using T-RFLP. The normal PCR will amplify both the live and the dead bacteria DNA as I thank. Any suggestions

FACS sorting. Don't know if you have, but would work.
